I've been trying to transfer a large number of multi-gigabyte files to Google Drive. My local hard drive filled itself up in the process, transfer speeds crawled to a near stop, and I cancelled the copy operation. I found a hidden ".uploads" folder in ~/Library/Application Support/com.eltima.cloudmounter/ with what appears to be renamed copies of the files that were to be copied. Can I now safely delete those files to again free up the hard drive space?

You do not necessarily need to delete you files manually. Since after the copying is successfully finished, the files will be automatically deleted when you unmount your drive or relaunch CloudMounter.
